We tried Flexmonkium and found that it was burdensome to get started and prone to versionitis. We've been dramatically more successful with Flexpilot. We use it with Selenium2 beta3 (WebDriver). The SauceLabs team is helping to move Flexpilot forward, whereas Flexmonkium didn't seem to be getting much contributor love.

While you would want to use one of the tools recommended by Daniel, you also might need a debugging version of Adobe Flash. Look it up on Adobe's site and you'll find a debug version. We use it with TestComplete by SmartBear and it works fine with debug version of Flash, while complaining on regular flash.

+1 for Sikuli. it is easy to use and you are not limited by the underlying technology of the application. Can be used to test on almost any os/device if you have access to the UI(any kind of vnc or rdc)
